I worked at a credit card processor as tech support, we use to have merchants call in and say they overcharged their customers just like you did. Most of the time you can just call the bank that issued the card, explain what happened, and they'll reverse the fee's as a courtesy. It's definitely nothing to get fired over. I saw it happen at least 3 or 4 times a week. It's probably best not to work for someone that would fire you over something like that anyway.
